You also say buying from YoYo gets 2 copies now (standalone and steam)? It is weird though the option you mention to open more instances is only in non steam version, i can see no reason for this to be like that which begs the question why? I'm guessing this is more to do with all those that bought directly from YoYo as they did not get the Steam Workshop options? so imo this was only because of all the dissatisfied customer complaints that YoYo have now done this.
